Kilmarnock led 2-0 at half-time thanks to Tyreece John-Jules and Joe Hugill. But Celtic turned things around after the break, with goals from Sebastian Tounekti and Benjamin Nygren making it 2-2.
Just when the game looked set to end level, Araujo scored deep into stoppage time to seal the win.
Celtic are now unbeaten in 10 games and have won their last five, moving above Rangers into second place.
